I was able to resolve this on my own. After I carefully read the instructions I realized that in order to perform the battery calibration the actual battery must be plugged in. My rookie mistake! Once I performed the calibration with plugged in battery the number jumped to 12.23234653, which made QGC to correctly displayed battery at 100%.
